Even though I view threads, they still aren't being marked read for me... is this a known issue that is being resolved or ?

Trying refreshing or navigating your way back to the thread without using the "back" button. When I used the back button, they would come up as unread/new, but if I navigated back from the homepage it would show it as being read. You can also try refreshing the page if you use the "back" button. <shrug> Worked for me.

After refreshing and manually navigating, I still have threads marked as unread even after I was the last person to post in it.

I had this happen to me on the phbb board my farcry clan used. I was on automatic login, I logged out, then logged back in manually and it cleared up.

I seem to have the opposite problem, when I come to NT (which is my homepage) and then close my browser it marks all forums as read even if I dont go into them at all.

That's what I thought the guy above me said. Sorry if I was misunderstanding it.
Mine shows them as all read when I haven't gone near them.
